I'll give an example for a site where the threshold is 2 to make it more clear.

1) Someone posts a spam answer on this site, and Smokey detects activity on the site. This counts as activity #1, so Smokey won't do any API request.
2) 15 minutes later, somebody posts a question. This counts as activity #2.
3) Hey, threshold reached! Let's do an API request for the most recent activity and check it out.
4) Oh look, there's a spam answer! Let's report it.

That explains why they are different. \but in the thread Ilmari linked to on their github it was mentioned that having two versions of MathJax could be related when users are having problems.
 
@rene: I'm not convinced that the version difference matters, although of course it might. But I'm definitely seeing breakage on both sites.
Also, I'm now on Chrome 48.0.2564.116 m / Windows 7, and I'm seeing this bug a lot more consistently that I did on Linux.
But it's... weird. The first time I opened your links, they both worked. Then I switched the MathJax renderer from HTML-CSS to Common HTML and reloaded, and got unparsed LaTeX on stats.SE and [Math Processing Error]s on math.SE. On the next reload, it worked once on math.SE, but since then, I've got unparsed LaTeX on both sites, every time, with every math renderer I've tried.
My best guess so far is that either it's a race condition related to some assets (web fonts?) that get loaded over the web and then cached, or that there's some persistent setting (cookie / LocalStorage?) that's getting screwed up.

Whatever it is it needs developer eyes. I don't think the normal crowd of math.se or stats.se will be able to create a proper bug report for this.
So if we can test some scenario's and share our findings I think that will be helpful. Maybe write an answer as community wiki?

@rene OK, so I think I'm getting somewhere... on this particular browser, it seems that MathJax almost always works when I open your edit links in a new tab, but almost always stops working (in that tab) when I refresh the page. So, yeah, I suspect a race condition somewhere.

I see. The most recent podcast featuring CoGro team was appropriately titled The Decline and Fall of Stack Overflow (or rather re-titled, because the original title was different). That was in May 2014.
 
(Actually, this stuff vaguely reminds me of a known bug in SOUP on Chrome. In that case, reloading the edit page tends to fix the bug, but it might just be the same race going the other way. In any case, there seems to be some inconsistency in the timing of the Markdown editor initialization.)
