MO has a large number of questions which have been synonymized - but not retagged.
I have tried the first one from the list.
If I use the tag linear-algebre, the question is among the search results.

This example behaves consistently with the one on Meta Stack Exchange.
But I can try to find more examples - when I have a bit more time.
But so far it seems that in situations like this, the search doesn't return the question.
By "situations like this" I mean that:
1. The post is was tagged with a tag.
2. Synonym was created later.
3. But the post wasn't edited since then - so it still has the "old" tag.
Maybe as an experiment we could try this on some post - and check what happens if the tag is replace by the "new" tag. (I.e., by the master tag in the synonym.)

@Martin Ah, now I understand. You're right, every post that I test satisfying these conditions displays this bug. And, it does not occur with questions merely having a tag that has a synonym. This wasn't clear to me from your post.

Maybe the simple solution is to just finish the synonymization process with a merge.
 
Well, in many cases (like the ones on MO) that would lead to many incorrectly tagged questions.

@Martin Oh, is that the case on MO? So, there are tags that are synonymized but questions for which a synonym is not applicable?

I'll need to take a look at the deprecated tags, then, I guess. I didn't know that was a thing on MO (or maybe I just forgot).

This is what I suggested before the synonyms were created: The existing deprecated tags should be blacklisted
After the creation of the synonyms, I posted this - but got no response: What to do with the synonyms for the deprecated tags?
Occasionally I have posted some stats about the deprecated tags in the MO editors' lounge.
However, in general people are cautious about merging tags.

No, not automatically as merging tags isn't something that can be undone easily. Moderators have a tool to merge tags, but they have to start it manually, it's not automatically done when a synonym is created. — Mad Scientist Jun 11, 2012 at 13:49
Yes, the mod interface offers the option to merge tag synonyms. This is an irreversible step, though. As a mod, I am reluctant to make merges solely to work around a "feature" of the search system. Searching ought to recognize tag synonyms — whuber Jun 11, 2012 at 17:11
